Don't know what could be causing it (personally I don't think I ever had that issue) - but here's the thing : why don't you prep the samples on your PC /Mac?
I mean, when I need them to be synced and seamless, I just cut them all at the same point in, say, Cubase - with the set tempo ofc. Really can't beat that, plus it lasts for like two seconds

got this method from jfilt, but if you reverse your loop, it allows you to edit the end point of the sample without having to listen from the beginning ad nauseum. for example: if i have clicking at the loop point, first i'll trim the start of the sample to make sure it doesn't click in the beginning, and then I'll reverse the sample, find the point right before where the "1" hits, and then cut there. the end is usually the problem. in order to do it you have to have at least the beginning of the 1 (thinking about it in terms of drums esp) so you have a reference point for where to trim. I had this same problem and I didn't want to have to process all my samples on my daw, and this is the method that alleviated it.
