lets say you have the loop on pad 3 and the sample on pad 4

turn on the isolator effect, press and keep holding the remain key. the pads that are now lit are the pads that have the effect added. you can turn now the effect on/off for multiple pads. to have it for the loop you need pad 3 lit and all the other ones dark

also, you can have the isolator button pressed right after you pressed the pad that you want to apply the isolator to

Like I mentioned before if you want something to drop in just as something else is muted and its on beat, it usually ends up muting both (unless like you say you hit the effect just before). Or if I want to drop the same sample in quickly after again it'll now be the current pad and effected.

you should be able to use the remain feature to disable the effect on the pad you don't want any effects on.

why use isolator to "mute out" a sound? unless you're just "muting" a certain frequency (hi, mid or lo), wouldn't you have to turn all three knobs to the left and back to the right very quickly? seems difficult.

you could try a different method:
1. apply MFX12 (compression) to the sound you want to mute out. you'll probably have to turn the sample's volume half-way down because mfx12 will make it super fucking loud.
2. make sure the other samples DO NOT HAVE MFX12 on
3. resample and use the third knob to adjust the compressed sample's level--turning it all the way to the left will cut out all audio
